Make sure that when you fire the last few shots he is on the ground (and not on a pile of junk or on top of REX). He will fall down and that is when you run up to him. Equip the Syringe item and NO WEAPON. When he gets up, grab him with R1 and push triangle to use the syringe on him. This will kill his nano machines and that will end the battle.
